I have an aftermarket head unit and was able to retain the premium sound (though I did replace the front/rear speakers and tweeters and left the stock sub woofer). The speakers run off an aftermarket amp and the sub-woofer runs off the factory amp.

I can't quite remember how it was done (someone else did it for me). I can have a look in the next day or so to see how it was done if you wish.
